John Jay Babcock was the son of Joseph Babcock, of Leyden, Massachusetts, and Ann Eliza Curtis Babcock of Georgia. In 1860 he was working as a clerk in Cahaba, Dallas County, Alabama. On 15 May 1861 he enlisted as a Private in the "Cahawba Rifles", Company F, 5th Alabama Infantry, along side his brother Lt. Joseph Babcock. John was wounded on 31 May 1862 at the Battle of Seven Pines, Virginia. Furloughed to recover from his wound, he never returned to his regiment, but rather stayed in Alabama and joined Lewis' Alabama Cavalry Battalion, serving as a 2nd Lieutenant. His brother, Henry Clay Babcock also served in Lewis' battalion.

After the war, John married Virginia E. Parnell on 20 October 1875. Their daughter Annie Eliza Babcock was born in 1876. Virginia died sometime before 1880. John then married Alice S. Deseker on 27 April 1880 in Dallas County, Alabama. Alice died on 10 July 1909 and John died on 23 May 1917 in Selma, Dallas County, Alabama.
