William was the fourth of fourteen children born to Ephraim Bowen of Providence, Rhode Island, and the oldest of eleven children born to Ephraim's second wife, Lydia Mawney. William was married in Providence on 6 December 1769 to Sarah Ann Corlis, the daughter of Capt. George and Waite Corlis of Providence.

William attended Harvard College for a year or two, but graduated from Yale in 1766. He studied medicine with his father, and practiced for more than 60 years. He was active during the yellow fever epidemic of 1797, and though contracting the disease himself, he was able to survive it.

He and Sarah had at least five children, one of whom, William Corlis Bowen, was also a physician, but died before the age of 30.
