Henry Charles Allen was the son of Benjamin Allen and his second wife, Harriet Penn. Both of his parents were originally from England and settled in Prince William County, Virginia. When both of their original spouses died, they married and had three children, which added to both of their earlier families. His full siblings were Charlotte Allen and Edward Allen (died as an infant). His half siblings were Annie Allen Sayers, Sarah Allen Haynes, John Allen (died as an infant on the way to America), Mary Allen (died at age 8), John William Austin and Margaret Austin.

1865 was a terrible year for the family. His mother, Harriet, baby brother Edward and half sister, Mary Allen, all died within months of each other. His father, Benjamin, died in 1878 when he was 15.

On 2 Jan 1887 when he was 24 years old, he married Susan Virginia Underwood, the daughter of William Underwood and Susan Virginia Brawner. Together, they raised six children in Alexandria, Virginia where Henry worked for a fertilizer company. Their children were:

Benjamin William Patterson Allen (1893-1964)
Charlotte Allen Smith (1896-1939)
Charles Henry Allen, Jr. (1898-1945)
Harry Austin Underwood Allen (1901-1952)
Capitola Jeffries Allen Jenkins (1904-1990)

Henry died at the age of 63 of Chronic Nephritis.
