Henry Boyer was the seventh child of Catherine (née Hersperger) and Peter Boyer, born January 1837 in Frederick County, Maryland. His mother died in March 1837, and his father in 1838 married Catherine's widowed sister, Anna Mary Herring. The biography of Henry Boyer in Portrait and Biographical Record of Denver and Vicinity, Colorado (Chicago: Chapman Publishing Company, 1898), p. 482, identifies his mother as "Mary Catherine (Hersperger) Boyer," conflating his mother and step-mother.

In 1861, Henry Boyer served in the pro-Confederacy Missouri State Guard.
