His first wife was Mary Woodford Sheldon.

His second wife was Mehitable Gunn Ensign Sheldon, widow of David Ensign and daughter of Thomas Gunn of Dorchester, Windsor, and Westfield.

Although there is still a very slight possibility that Isaac came from the Sheldon's of Bakewell, Derby, we have since learned through extensive DNA testing of various Sheldon descendants that this is very unlikely. Direct male descendants of Isaac have been a perfect y-chrome match to direct male descendants of John Sheldon of South Kingston. They were likely brothers according to an 1841 letter written by Dea. Samuel Sheldon. The direct male line descendants of John Sheldon of Providence have been a perfect match to the descendants of Godfrey, Maine. They both have also been a match the descendants the Sheldon's of Bakewell that are still in England. We also have a solid paper trail for Godfrey connecting him to the Bakewell line. It is currently theorized that this Isaac of Northampton, MA and John of Kingstown, RI were actually descended to the Sheldon's of Beoley and Birmingham - which have no known connection to the Derby Sheldon's. The Sheldon's of Durham, England have testing as a match to the Bakewell Sheldon's. It should also be noted that this Isaac was previously believed to be the son of Ralph Sheldon and Barbara Stone of Derbyshire. It has recently been proven that their son Isaac stayed in England and moved to Manchester where he had a family and is buried.

Children(by first marriage): Mary Sheldon Bridgeman, Isaac Sheldon Jr(husband of Sarah Warner Sheldon), John Sheldon, Thomas Sheldon, Ruth Sheldon Wright Strong, Thankful Sheldon Edwards, Mindwell Sheldon Pomeroy Lyman, Joseph Sheldon, Hannah Sheldon Chapin Terry, Ebenezer Sheldon, Samuel Sheldon, Ebenezer Sheldon, and Mercy Sheldon.

Children(by second marriage): Jonathan Sheldon.
