Shepherd was the 7th of ten children (3rd son) born of Leman Bartholomew (1783-1863) and his wife Clarissa Coggswell (1789-1864). Shepherd's siblings were: Almon (1806-1889), Alma (1808-1810), Caroline (1809-1905), Darwin (1811-1819), Harriett (1812-1816), Betsy (1814-1879), Harry (1818-1903), Warren (1820-1897), and Benjamin Franklin (1822-1892).

Shepherd married Sarah Maria Collins (1818-1905) by whom he had 3 children (2 sons and 1 daughter): Josiah, Frank, and Caroline.
