John was born on December 18th, 1820 in Edinburgh, Midlothian, Scotland. He was the second son and child of Thomas (Neilson) and Margaret (Black) Nelson.

John was ordained in May 1846. He served as a Minister in the Newport Free Church in the Parish of Forgan in Northeast Fife County. He was translated to the Free North Church in Greenock. John was awarded the honorary degree of Doctor of Divinity.
