The DNA evidence showed that Richard and Daniel were not brothers as we once thought. This doesn't mean they didn't think they were brothers.
The MacPherson/McPherson project has stated that Alexander Sr. of Charles County, MD has been proven with DNA to not be the father of Daniel. They appear to have had a close connection and William (son of Alexander Sr.) and Alexander sign as surety to Daniel's Probate for Elizabeth (Nevitt) McPherson (Daniel's wife). William and Daniel also lived on adjoining properties in the tax list for 1733 lot 19, and 20. My mother and I both have autosomal DNA matches to three of Alexander Sr's children's lines and this has never been explained.
Daniel was born about 1701. Daniel McPherson passed away between May 22, 1740 and October 1, 1740. [1]

Daniel is listed in the 1733 Tax Rolls for Newport section of Charles County Maryland. He is listed in spot 20 and William McPherson (son of Alexander Sr.) is listed in spot 19 (living next to Daniel). Also living very close are the Nalley/Nally family above and the Tennison's.

From this summary above of Daniel's Will (I have the entire document) we learn the names of Daniel's children: Richard, Basil, Alexander, Mary and Elizabeth (possibly listed in birth order). We can also tell that they are all considered minors by law. Also note the witnesses are Francis Ignatius Boarman, William McPherson and Susannah Nally. We also learn that the Will was signed and witnessed on May 22, 1740 but not submitted to court until Oct. 1, 1740 So we learn from this that Daniel died sometime between May 22 and Oct. 1 1740.

From this probate document above we learn 1) that it was common for some estates to take very long in probate during this time and 2) that Elizabeth McPherson Daniel's wife is the executrix and 3) she has not married to Ignatius Tennison yet (Aug 1, 1741) so 4) her marriage to Ignatius Tennison takes place between Aug 1, 1741 and Nov 1743.
Nov. 1741 - Charles Co., Md. Court. The Charles Co. Court of Nov. 1743 sets forth the final account and distribution, dated Nov. 1741, for the estate of Daniel Macpherson by Ignatius Tenneson and Elizabeth his wife, executrix. The account shows that the total estate assets were 90/1/6, that disbursements had been made amounting to 82/19/2, leaving a balance of 7/2/4 to be disposed of according to law and Daniel's will. Now we learn from the above final account that took place Nov. 1743 that Elizabeth has married to Ignatius Tennison. This is also important because it shows that Alexander McPherson Sr. (Daniel's probable father) is providing surety for Elizabeth's executorship along with William McPherson (his brother).
This Daniel McPherson that died bet. May 22, 1740 and October 1, 1740 in Charles County, Maryland did not marry a woman named Elizabeth Thompson!!!! Or Elizabeth Wheelock or any of the various other Elizabeth's that I have seen listed as his wife! He did marry Elizabeth Nevitt. There are records to prove this, not just a theory I have! We know this because Elizabeth married Ignatius Tennison before the account of Daniel's inventory was complete! Elizabeth's parents were Richard Nevitt and Mary Montgomery. From Mary's Will you can clearly see that she has children with the Nevitt surname and children with the MacAtee surname. Elizabeth's sister Ann (Mary Ann) Nevitt marries a Birch man (Oliver) and Mary says to grandson John Tennison, son of my daughter Elizabeth Tennison...
We have the records to prove that Elizabeth Nevitt/McPherson/Tennison had a son John Tennison. She is listed as Elizabeth Tennison wife of Ignatius in two separate documents. The Thompson rumor comes directly from this record:

In no way does this indicate that James Thompson was the father of Elizabeth who married Daniel in fact he was leaving land to John McPherson (son of Alexander Sr. and Richard McPherson Daniel's oldest son) because he had no children of his own to leave land to. I believe that this makes complete sense as I believe Daniel and John McPherson were brothers and both the son's of Alexander McPherson b. 1679.

DNA tests have shown that Alexander Sr. is also not his father according to the Family Tree DNA MacPherson/McPherson YDNA group. So questions concerning relationships should be directed to that group.
The DNA evidence showed that Richard and Daniel were not brothers as we once thought. This doesn't mean they didn't think they were brothers.
The MacPherson/McPherson project has stated that Alexander Sr. of Charles County, MD has been proven with DNA to not be the father of Daniel. They appear to have had a close connection and William (son of Alexander Sr.) and Alexander sign as surety to Daniel's Probate for Elizabeth (Nevitt) McPherson (Daniel's wife). William and Daniel also lived on adjoining properties in the tax list for 1733 lot 19, and 20. My mother and I both have autosomal DNA matches to three of Alexander Sr's children's lines and this has never been explained.
Daniel was born about 1701. Daniel McPherson passed away between May 22, 1740 and October 1, 1740. [1]

John Nalley 12.116A A CH £100.14.6 £35.3.6 Nov 10 1733 There are two folios numbered 116; for identification purposes, the first is cited as 116A, the second as 116B. Sureties: Samuell Chunn, Daniell Macferson. Received from: Daniel Mcferson, Henry Teveson. Payments to: Samuell Bishop, Joseph Gardiner, Patrick Mullen, Richard Edelin, executor of John Eburnathy, Dr. John Haw, Daniel Mcpherson, John Wathen, John Parnham, Samuell Belwood. Executor: William Nalley.
Daniel is listed in the 1733 Tax Rolls for Newport section of Charles County Maryland. He is listed in spot 20 and William McPherson (son of Alexander Sr.) is listed in spot 19 (living next to Daniel). Also living very close are the Nalley/Nally family above and the Tennison's.

From this summary above of Daniel's Will (I have the entire document) we learn the names of Daniel's children: Richard, Basil, Alexander, Mary and Elizabeth (possibly listed in birth order). We can also tell that they are all considered minors by law. Also note the witnesses are Francis Ignatius Boarman, William McPherson and Susannah Nally. We also learn that the Will was signed and witnessed on May 22, 1740 but not submitted to court until Oct. 1, 1740 So we learn from this that Daniel died sometime between May 22 and Oct. 1 1740.

From this probate document above we learn 1) that it was common for some estates to take very long in probate during this time and 2) that Elizabeth McPherson Daniel's wife is the executrix and 3) she has not married to Ignatius Tennison yet (Aug 1, 1741) so 4) her marriage to Ignatius Tennison takes place between Aug 1, 1741 and Nov 1743.
Nov. 1741 - Charles Co., Md. Court. The Charles Co. Court of Nov. 1743 sets forth the final account and distribution, dated Nov. 1741, for the estate of Daniel Macpherson by Ignatius Tenneson and Elizabeth his wife, executrix. The account shows that the total estate assets were 90/1/6, that disbursements had been made amounting to 82/19/2, leaving a balance of 7/2/4 to be disposed of according to law and Daniel's will. The sureties for Elizabeth's executorship were Alexander Macpherson, Sr., and William Macpherson, Jr., both of Charles Co. Source: Charles Co., Md. Court and Land Records, Liber 39, p. 668.
Now we learn from the above final account that took place Nov. 1743 that Elizabeth has married to Ignatius Tennison. This is also important because it shows that Alexander McPherson Sr. (Daniel's probable father) is providing surety for Elizabeth's executorship along with William McPherson (his brother).
This Daniel McPherson that died bet. May 22, 1740 and October 1, 1740 in Charles County, Maryland did not marry a woman named Elizabeth Thompson!!!! Or Elizabeth Wheelock or any of the various other Elizabeth's that I have seen listed as his wife! He did marry Elizabeth Nevitt. There are records to prove this, not just a theory I have! We know this because Elizabeth married Ignatius Tennison before the account of Daniel's inventory was complete! Elizabeth's parents were Richard Nevitt and Mary Montgomery. Mary Montgomery remarried after Richard Nevitt died to Edmund MacAtee. Mary MacAtee Will leaves legacy to John Tennison s/o my daughter Elizabeth. Mary MacAtee's Will:

From Mary's Will you can clearly see that she has children with the Nevitt surname and children with the MacAtee surname. Elizabeth's sister Ann (Mary Ann) Nevitt marries a Birch man (Oliver) and Mary says to grandson John Tennison, son of my daughter Elizabeth Tennison...
We have the records to prove that Elizabeth Nevitt/McPherson/Tennison had a son John Tennison. She is listed as Elizabeth Tennison wife of Ignatius in two separate documents. The Thompson rumor comes directly from this record:

To wife Jane, extx., 1/3 part of "Thompson's Hope," lying on s. side of the North Branch, during life; after her decease to John McPherson and hrs., remaining part to John McPherson and hrs. In no way does this indicate that James Thompson was the father of Elizabeth who married Daniel in fact he was leaving land to John McPherson (son of Alexander Sr. and Richard McPherson Daniel's oldest son) because he had no children of his own to leave land to. I believe that this makes complete sense as I believe Daniel and John McPherson were brothers and both the son's of Alexander McPherson b. 1679.
