Jonathan was the son of Jonathan Abbott of Andover, Essex County, Massachusetts and Betsey Bachelder of Wilton, Hillsborough County, New Hampshire. Betsey and Jonathan were married on 27 January 1799 in Wilton, Hillsborough County, New Hampshire. Betsey and Jonathan had eleven children. They were: Betsey Abbott was born on 15 January 1801 in Albany, Oxford County, Maine; Patty (twin) Abbott was born on 13 November 1802 in Albany, Oxford County, Maine; Polly (twin) Abbott was born on 13 November 1802 in Albany, Oxford County, Maine; Addison Abbott was born on 25 July 1803 in Bethel, Oxford County, Maine; Mary Abbott was born on 18 November 1804 in Bethel, Oxford County, Maine; Rebecca Abbott was born on 23 December 1806 in Bethel, Oxford County, Maine; Jonathan Abbott was born on 07 August 1808 in Bethel, Oxford County, Maine; Daniel Abbott was born on 16 May 1810 in Bethel, Oxford County, Maine; Mehitable Abbott was born on 13 October 1812 in Bethel, Oxford County, Maine; Stephen Abbott was born on 09 September 1817 in Bethel, Oxford County, Maine; and Sybil Abbott was born on 04 January 1821 in Bethel, Oxford County, Maine.

Jonathan married Eliza Chase on 01 February 1848 in Paris, Oxford County, Maine. Eliza and Jonathan had seven children. They were: Jonathan Flavel Abbott was born on 03 November 1848; Sybil Eliza Abbott was born on 25 February 1851; Ellen Mehitable Abbott was born on 12 June 1855; Elizabeth R. Abbott was born in 1857; Stephen Spurgeon Abbott was born on 17 February 1859; Joshua Gayton Abbott was born on 02 February 1864; and Curtis Eames Abbott was born on 19 June 1866. All the children were born in Bethel, Oxford County, Maine.
