Cooke was the son of Hugh and Sarah Mulligan, who immigrated to NYC from Ulster, Ireland. He was the brother of Thomas and Sarah Mulligan, as well as famed spy Hercules Mulligan, friend of Alexander Hamilton and tailor/friend to George Washington. Cooke married Ann Eliza Adems, daughter of Robert Adems (fur trader and legal clerk & friend to Sir William Johnson) and Susanna Callahan, both of Northern Ireland. Cooke and Ann had 1 son William Cooke Mulligan who died as a child. Hercules Mulligan subsequently named his son after him.
