John Agee was the fifth born child of Isaac Agee (1811-1900) and Cordelia Thornton (1815-1893) in Callaway Co., Missouri. He spent much of his early life in Dekalb Co., Oregon, where his parents had moved before 1850. In 1852, when John was about thirteen years old, he set out with his parents and sibilings on the Oregon Trail to carve out a new life in Oregon, settling in Yamhill Co., Oregon.

On the 10 June 1866, John married Mary Elizabeth Thornton (1847-1920), the daughter of Jeptha Thornton (1821-1889) and Martha Ragsdale Walker (1820-1899), in Yamhill Co., Oregon. Between 1867 and 1889, John and Mary had twelve children: Leetia, Otto, Lucretia, Theodosia, John, Zopher, Emma, Owen, Ray, Roy, Kathyrn, and Bertha. In 1868, John and Mary moved their family to Wilbur, Douglas Co., Oregon, where John was a farmer.

John passed away on the 26 April 1912 in Wilbur, and was buried in Wilbur Cemetery. Mary passed away about eight years later in Roseburg, Oregon. She was also buried in Wilbur Cemetery.
