He was Dean of Chester Cathedral. When civil war broke out in England, Thomas, who was rector at Northenden, rode immediately to the home of Robert Tatton and joined a small band holding there against Cromwell's forces. They were not well armed and were soon overtaken. Thomas seems to have been taken prisoner at this time. All his property and income were sequestered. In 1660 he petitioned Parliament to regain his property and living. A month later, Charles II being restored to the throne reinstated Thomas and made him a canon of Chester. The following December he was created a Doctor of Divinity and was afterward identified as 'Thomas Mallory the Devine.'

New College, Oxford, 1628, Rector of Northenden, Chelshire, 1635, Canon of Chester, Rector of Eccleston, 1662, Dean of Chester. In 1643-4 he was ejected from his living at Northenden, Chelshire. In 1660 he was presented to a prebendal stall in Chester, which he held until 1662. He was reinstated to Northenden, Chelshire in 1662.

Second marriage was to Frances (maiden name is unknown) and they had two daughters.

One other source indicates he may have had a third wife named Mary Oldham. This is something that I am still investigating.

It is believed that Rev. Thomas is buried in St. Mary's, Eccleston, Lancashire, England.
