In an unusual move in 1864 toward the end of the Civil War, he was persuaded by occupying Northern officers to join the Union army. At age 19, with a few days of training, he was attached to the 14th Illinois Cavalry serving barely a year before wars end in 1865. Two months after enlistment, John Janeway was captured by Confederates near Athens, Georgia during the Georgia campaign. He was paroled at Savannah four months later and rejoined his organization. After his discharge, considered a turncoat and ostracized from the community, he left and settled in California where he remained until 1927 scouring the gold fields looking for instant riches and engaging in some farming.
He returned home to Blaine at the age of 79 and began to court Lucy Gertrude Grubb, a sixteen year old born 44 years after the end of the Civil War. With the disapproval of her family when she reached the age of 18 they were married and in 1932 moved into a three room, tin roof cabin. John died ten years later at the residence in 1937 at the age of 91. His wife Lucy Gertrude Grubbs Janeway married William Alfred Vineyard in 1940.
