Thomas was the son of Alexander Whaley and a locksmith in NYC. He married English native Rachel Pye. His will and her probate record from Kings County Surrogate Court both name the 4 surviving children they had together:

Because he was one of the earliest American citizens to move to San Diego, son Thomas Jr. became a prominent local civic leader, despite his lack of business success. His house, the Whaley House of San Diego, is a tourist attraction because of its age and the tragic life of one of his daughters.

In addition to these four adult children Thomas and Rachel had several children who died young and are buried in the same plot with Rachel and Thomas:

The remains of Thomas were reburied in this plot on November 29, 1865, along with those of Amelia, Frederick, and Henry, and a child of Frederick. However his monument indicates that he died in 1832. Thomas' will (written Dec 10 1831 probated Nov 28 1832) refers to a family "burial vault" in "Williamsburgh Long Island" so perhaps his remains were moved from that vault. According to Samuel Whaley, Thomas supposedly died in Florida ("English Record of the Whaley Family and its Branches in America" p. 110**, although his will was written in NY.

Thomas was descended from James Whaley and Margaret (Goff) Whaley, who came to North America from Northern Ireland around 1722. Thomas was James' grandson through son Alexander (1746-1833) who moved to Bushwick NY (now part of Brooklyn) from Connecticut. (Samuel Whaley ("English Record of the Whaley Family and its Branches in America" p. 110 *). The will of this Alexander Whaley, which is in Brooklyn Surrogate Court record room, does indeed refer to the children of "my late son Thomas."

*Henry Hurst was the name of the husband of Thomas' aunt Margaret (Whaley) Hurst, the daughter of Sarah (Mulligan) Whaley (d 1795) and Thomas' uncle Thomas Whaley (c. 1715-1780)

**Samuel Whaley wrote in confusing way that made it unclear whether he was referring to Alexander or son Thomas:
"Alexander...John Whaley was his eldest son...Second son Thomas was a locksmith in NYC. Died of in St Augustine Florida of consumption in 1832. Some say he had other sons namely William, James, David, and Alexander. His grandchildren were Thomas, John, Alexander, and Henry"
But the probate records of Alexander (1794-1833), Thomas and Rachel Whaley (d 1881) clarify that it is father Alexander, not Thomas, who had the sons William, James David, and Alexander, and the grandchildren Thomas, John, Alexander and Henry (who were the surviving children of Thomas (1790-1832) and Rachel)
