Józef Kalinowski was born, on September 1, 1835, inside the Russian partition of the Polish-Lithuanian Commonwealth, in the city of Vilnius, the second son to Andrew Kalinowski, prominent mathmatics professor at the College of Nobilit (Instytut Szlachecki), and Jozefa (Poloñska) Kalinowski. She died a few months after he was born, leaving him and his older brother Victor without a mother. His father then married Josephine's sister (a practice that was not uncommon in that time), Sophie Poloñska, and had three more children: Charles, Emily, and Gabriel. After Sophie died in 1845, Andrew married again, this time to the 17-year-old Sophie Puttkamer, daughter of Maryla Wereszczak, who became mother to all of Andrew's existing children and had four more of her own: Mary, Alexander, Monica, and George.

He studied at his father's school and graduated with honors in 1850. Though he felt a call to the priesthood, Joseph decided on college first. He went on to study zoology, chemistry, agriculture, and apiculture at the Institute of Agronomy (Instytut Agronomiczny) in Hory-Horki, Russia. In 1853, he enlisted in the Russian Army and entered the Nicholayev Engineering Academy (Mikolajewska Szkola Inzynierii) in St Petersburg. He was promoted to Second Lieutenant in 1856 and in 1857, he worked as an associate professor of mathematics, and from 1858-1860, he worked as an engineer who helped design the Odessa/Kiev/Kursk portion of the Trans-Siberian railway. He was promoted to captain in 1862, stationed in Brest-Litovsk. There he started, taught, and bore all the costs of a Sunday school, accepting anyone interested.

In 1863, he supported the Polish insurrection, resigned from the Russian army, and became the rebellion's minister of war for the Vilna region; he took the commission with the understanding that he would never hand out a death sentence or execute a prisoner. He was arrested by Russian authorities on March 25, 1864. In June 1864, he was condemned to death for his part in the revolt, but the authorities feared they would be creating a political martyr and commuted his sentence to ten years forced labour in the Siberian salt mines. Released in 1873, he was exiled from his home region in Lithuania. Moved to Paris, France, and worked as a tutor for three years. During this time, Kalinowski was a major influence on this young man, known as "Gucio", he tutored, who later became a priest and was beatified by Pope John Paul II in 2004. Gucio is also known as August Czartoryski, Prince of the Polish Czartoryski family.

In 1877, Kalinowski entered the Carmelite Order of Linz in Austria, taking the name "Brother Raphael of St Joseph". Studied theology in Hungary, then joined the Carmelite house at Czerna, Poland. He was ordained on January 15, 1882 in Czerna , by Bishop Albin Dunajewski, and in 1883, he became Prior of the convent at Czerna. He worked to restore the Discalced Carmelites in Poland and for church unity. As an enthusiastic parish priest, he spent countless hours with his parishioners in the confessional. He founded multiple Catholic organizations around Poland and the Ukraine, most prominent of which was a monastery in Wadowice, Poland, where he was also Prior. He founded a Carmelite Sisters convent in Przemyœl in 1884, and Lvov in 1888. He worked with Blessed Alphonsus Mary Marurek. From 1892-1907, he worked to document the life and work of Mother Theresa Marchocka, a 17th century Discalced Carmelite, to assist with her beatification. He was a noted spiritual director of both Catholic and Russian Orthodox faithful.

He died of tuberculosis, on November 15, 1907, in Wadowice. He was originally buried at the Czerna Convent Cemetery, however, since his resting place was constantly visited by large number of pilgrims, his remains were then moved to Kościół św. Eliasza in the Czerna Monastery, where they presently remain. Fourteen years later, Karol Wojtyla, later known as Pope John Paul II, was born in the same town.

Fr Raphael was beatified by Pope John Paul II in 1983 in Kraków, in front of a crowd of over two million people. On November 17, 1991, he was canonized when, in St Peter's Basilica, Pope John Paul II declared his boyhood hero a Saint. Raphael was the first friar to have been canonized in the Order of the Discalced Carmelites since co-founder, Saint John of the Cross (1542-1591).

His life was distinguished by zeal for Church unity and by his unflagging devotion to his ministry as confessor and spiritual director.

When rebellion burst out in January 1863 Joseph became head of the military section of the executive department of Lithuania (main rebellion control organ). After the rebellion had been suppressed he was arrested and condemned to death. In prison he was considered to be a saint. Thanks to the endeavours of his relatives and friends the death sentence was replaced with penal servitude for ten years in Siberia. Kalinovsky had been in different places during his deportation, passing through numerous trials, before he came back home in 1873. He was educator of Vladislav Chartorysky's son - August. In 1877 Kalinovsky entered the Carmelite Order and took the name of Raphael. Having finished his philosophical and theologian studies he was ordained priest. Several years later he became prior of the convent in Cherna near Krakyw, then - in Vadovitsy. He was charismatic confessor and was called "confessional sacrifice". He died on November 15, 1907. His reliquiae are treasured in the Carmelite church in Cherna. Raphael Kalinovsky was beatified in 1983 by John Paul II, canonized in 1991. St. Raphael Kalinovsky is considered to be the patron of officers and soldiers as well as the intercessor in difficult and hopeless matters.
