Nathaniel was a son of Sarah Hagar and Nathaniel Whitney Ye Ist of Watertown.

He married Mercy Robinson 7 November 1695 at Watertown and they had twelve known children: Nathaniel Ye III, Sarah, Amos, Elizabeth, Jonas, James, Samuel, Susanna, Solomon, Ebenezer, Joshua and David.

Their children were born at Watertown, but baptized at Weston. Many of their family records are at Watertown Vital Records, and some at Weston Vital Records.

Nathaniel died at Watertown, but his wife, Sarah died ten years later at Weston. * They are both buried in what was then called Arlington Street Burial Ground.
