He married Dorcas Way on April 23, 1740, daughter of Lydia Sprague and George Way. He died on March 3, 1764 and was buried in the Hammonassett Cemetery north of the village of Madison, Connecticut.
The grave markers of his father, Daniel, and his own are the oldest of the Murrays in this cemetery. The grave stones are the crude style and the one for Jonathan has the "Death's Head". It bears the following inscription , "In memory of Mr. Jonathan Murray who departed this life March ye 3rd A.D. 1764 in his 48th year".
