Joseph Warren Stewart was the thirteenth child of Robert Stewart and Rachel Gilliland Stewart of Bethany, South Carolina. Robert was the third son of Walter Stewart, Sr. and Mary Ross Stewart both originally from County Antrim Northern Ireland. Rachel was the youngest daughter of Robert and Nancy Gilliland. When Joseph was two his family moved to Fountain Inn, South Carolina where Robert Stewart died less than a year later.

Joseph had twelve brothers and sisters: William, Robert Gilliland, Rebecca, Isabella Ann, Nancy Ross, Martha Jane, Walter Clark, James Preston, John Calvin, David Taylor, Benjamin Franklin, and Samuel Turner. Eight of the nine brothers served the South during the Civil War. Five of them died during the conflict; two from battle wounds and three by illness.

Joseph was wounded on September 14, 1862 in the Battle of South Mountain which preceded Antietam. He was in a local Frederick, Maryland hospital for a few weeks before dying on October 4, 1862. The Mount Olivet Cemetery is a privately owned and operated cemetery in Frederick. The cemetery was ordered to bury the Confederates, but was never compensated. It minimized its expenses by burying hundreds of soldiers shoulder-to-shoulder along the cemetery fence line.

Joseph Warren Stewart was named for General Joseph Warren Jr the great American patriot that was killed at the Battle of Bunker Hill.

Joseph's twin brother, Benjamin Franklin Stewart was named for the great American Revolution statesmen Benjamin Franklin. Benjamin died of typhoid fever in Liberty (now Bedford), Virginia on September 1, 1862, two weeks before Joseph was mortally wounded.
