He attended Lafayette College, then graduated from Miami University (Ohio) in 1841. Graduated from Jefferson Medical College in 1845. Received A.M. from Lafayette "ad eundem" in 1845.

His father, George Junkin, was the first President of Lafayette College. His sister was the first wife of General Thomas J. "Stonewall" Jackson. She died in childbirth.

He is listed as an Asst. Surgeon for the 9th Pennsylvania Cavalry, then as Surgeon for the 56th Pennsylvania Infantry, then as a Surgeon for the 4th Pennsylvania Cavalry, from which he resigned in February, 1865.
