On June 14, 1919 he married Louise Nickerson of Maryland. They had three daughters. Mary Nickerson Chatham, Jean Motley Larkin, and Louise Lindsay Dickson.
In 1945 his cousin, John Motley Morehead III, established the Morehead Foundation at the University of North Carolina at Chapel Hill. John Lindsay was put in charge of the foundation. Over the years he took a great interest in the Morehead scholars. The foundation awarded scholarships to young men planning to enroll at Chapel Hill. The foundation was the first merit scholarship program established in the United States at the first public university. Under the direction and guidance of John Lindsay the foundation had many successes.

In 2007 the Gordon and Mary Cain Foundation donated $100 million to the Morehead Foundation and it was renamed the Morehead-Cain Foundation. Currently, (2016) more than 200 Morehead-Cain scholars study on the UNC Chapel Hill campus.
The University of North Carolina awarded him an honorary doctor of laws degree in 1960.
