Ezekiel was one of two children born to Thomas Knowlton of Ipswich, and his second wife, Mary Coy of Beverly, the daughter of John Coy and Elizabeth Edwards. Ezekiel was born in Manchester, Essex, Massachusetts, on June 10, 1707. He married Susannah Morgan on September 29, 1728, in that same town. Susannah was the daughter of Capt. Luke Morgan and Susannah Pitts. Capt. Morgan died on the voyage to America, and his widow later married a man named Clark. Susannah was born in Beverly on June 17, 1708 and baptised there on June 26, 1709. Ezekiel and Susannah had nine children, all born in Shrewsbury.

Ezekiel and Susannah moved from Manchester to Shrewsbury just before the birth of their first child, and lived there for the rest of their lives. Ezekiel was Deacon of the church in Shrewsbury from 1743 to 1774, and was known by his church title of "Deacon", he was a carpenter and farmer. He was a selectman at Shrewsbury from 1743-49. In 1762, he was named chairman of the committee to locate a new pastor for the church.

Ezekiel wrote his will on February 25, 1774. In it, he names his wife and provides for her support, as well as the support of his mother-in-law, Susannah Clark. He leaves his son Ezekiel money, tools and a musket. He leaves his sons Luke and William money, his grandson Ezekiel his other gun. He leaves money to each of his daughters and their husbands, and the bulk of his estate to his son Thomas. Ezekiel died in Shrewsbury on March 14, 1774. Susannah died on March 17, 1794, aged 86.
