John was was born on March 17, 1816 in Fairfield, Connecticut. He was the fourth child and third son of Rev. Heman Humphrey and his wife Sophia Porter.

He graduated at Amherst College in 1835; spent a year as principal of the academy at Prattsburgh, NY; entered the junior class of the Andover Theological Seminary in the fall of 1836; and passed the following summer at East Windsor Hill (Conn.) Theological Seminary. He resumed his studies at Andover in 1839 and graduated in 1841.

After a year at a church in South Berwick, Maine he went to the Winthrop Church at Charlestown, Mass.

John married Lucy Vose Henderson on July 2, 1845. They had three children:
Henry Martyn (b. May 28, 1846)
William Henderson (b. July 14, 1848 )
Alfred Skelton (1850-1852)

John resigned from the Winthrop Church in 1847, due to ill health, then in October 1848 was installed over the Presbyterian Church at Binghamton, NY. He remained there until April 1854 until he resigned, again due to ill health. He took a sea voyage to England, and after his return had several months of weakness and pain until he died, in his father's home in Pittsfiled, Mass. on December 2, 1854.
