Add PhotosI called four different numbers to verify that there was a cemetery in the Puget Sound Naval Shipyard and no one could answer that question.
I will continue to try to find out but in the meantime, this has been set up to place individuals listed by the above-mentioned funeral homes.
I can be reached at [email protected] (added Dec 2016).
Possibly all burials listed as Navy Yard are actually located in Kitsap County's Ivy Green and memorials have thus been transferred to that cemetery.

You're an advanced genealogist, so I'm sure you've checked this out already, but... Navy Yard Post #110, Grand Army of the Republic, maintained a section on the southwest side of Ivy Green Cemetery, then located in Charleston. They started burying vets there about 1902, including Medal of Honor recipient John Nibbe. A fenced section for the GAR vets survives, even though the post went dark about 1914. The memorial/common grave to the unidentified remains of World War Two sailors is there also, which suggests it's where the PSNS buried their own. Check with the Ivy Green office to see when they took over management.
