She was the daughter of Dr. William Owen and his first wife, Martha Edwards, who died in childbirth or soon thereafter. Dr. Owen married his second wife, Caroline Evans, 30 October 1828, who was Fanny's stepmother.

Dr. Owen had two brothers who married daughters of Dolly Payne Madison's first cousin: Hon. Thomas Owen who married Dolly Payne Williams, and Dr. Hopson Owen who married Agnes Payne Williams, daughters of the Hon. Marmaduke Williams and Agnes (Payne) Harris Williams. Thomas and Dolly Payne Williams Owen were the parents of Thomas McAdory Owen, Alabama historian and husband of Marie Bankhead Owen who founded the Alabama State Archives, first state archives established in the nation. Marie Bankhead Owen was the sister of U.S. Congressman John Hollis Bankhead and uncle of actress Tallulah Bankhead.

Thomas Owen and Dr. Hopson Owen were sons of Richardson Owen & Sarah Duty. Some family trees show Richardson Owen as Dr. William Owen's brother rather than father.
