Johnson Vaughan was the seventh child of the 12 children of Samuel Vaughan and Anna Raub. He was born in the Town of Hector, which in 1826 was still part of Tompkins County. By the time of his death, Hector was part of Schuyler County and Johnson lived in or near the village of Burdett.

Johnson married twice. His first wife was Elizabeth Palmer, who died in 1857. The couple had at least five children:

1) Elizabeth D. Vaughan (born circa 1851).
2) Harrison L. Vaughan (born circa 1853).
3) Arminda A. Vaughan (born circa 1855).
4) Alice D. Vaughan (born circa 1856).
5) Sarah Vaughan (born 14 January 1857 - died in infancy).

After Elizabeth died in child birth, Johnson married Deborah Fletcher. They had one child:

6) William J. Vaughan (1867-1942).

Johnson died on 13 December 1873.
