He married Isabelle Jane LaMar on November 18, 1866.
He and Isabelle were the parents of John Wiley, Rutha Jane, Charles Edward, Narcissus Nora, William Madison, Ida Nancy, Martha Frances, Minnie Florence, Sara, Joseph Bowie, Edna Etta Ester, Paul, and Beatrice Lillian. Only their eldest son lived to adulthood and died at age 23 years old.
John Perry Malone died on August 14, 1907, and was buried in the Smith Graveyard near Edgar Springs.
Soon after his death his family moved to California where they have remained to this day.
