While visiting his step-daughter and niece, Sarah Blanchard (Sarah's father was Billington's brother, Ruben, so she was also his niece) in Alabama, he died on June 6, 1860. He is probably buried in the Woodland Grove Cemetery near Elba, Alabama where Sarah Blanchard Brunson (his step-daughter) is buried, but he does not have a marked grave if this is the case. Billington's wife, Rebecca survived Billington by many years.
