John was first married to Silvy McFarland in 1871. They had one daughter, Emily Emma Belle Burnham (Mrs. S. P. Telford), and one son who died in infancy.
On June 14, 1879, in Chariton County, Missouri, John married Melinda Frances Atterbury (1856-1892). They had the following children:

Clarence Henry Burnham 1883 – 1943
Julia C. Burnham 1885 – 1968
John E. Burnham 1888 – 1953
Pearl Eva Burnham 1889 – 1963

Bessie M. Burnham 1892 – 1969
Melinda died in 1892, the same year that her youngest child Bessie was born.
Twenty-eight years later, in 1920 in Macon County, Missouri, John married Elizabeth Ann (Sims) (Bruce) who was a widow with two grown children: an adopted daughter and a foster son.
Elizabeth Ann died in March of 1943 and was buried beside her first husband Jacob Bruce at La Plata Cemetery in Macon County, Missouri. John died the same years, in July of 1943, and was buried at Bunce Cemetery.
