Allen first enlisted as a private in Company G, 64th North Carolina Infantry on July 22, 1862 in Marshall County, North Carolina for a period of three years or the duration of the war. He deserted June 6, 1863 at Clinton, Tennessee. Allen was captured with his regiment at Cumberland Gap on September 9, 1863. He is reported at the military prison in Louisville, Kentucky on September 24, 1863, where he enlisted in the United States Army. Allen was then sent to Camp Douglas in Chicago, Illinois where he awaited assignment.

Allen enlisted as a private in Company K, 13th Tennessee Volunteer Cavalry on October 1, 1863 in Crab Orchard, Kentucky for a period of three years, but was never mustered in. He was described as 19 years old, 5' 10" tall, fair complexion, blue eyes, light hair, and by occupation a farmer.

Allen deserted the 13th Tennessee Cavalry on November 2, 1863 at Knoxville, Tennessee and was said to have joined the Confederate Army as a member of Joseph Wheeler's cavalry, but no record of that service has been located.

He drowned in Lake Ozette in Clallam County, Washington while rowing a boat that capsized to deliver mail (according to family history).
