Isaac P. Baggerly spent his childhood in southern Indiana. He united with the Church of Christ in his youth and was ordained an elder in that church in 1866. He was baptized a member of the Reorganized Church of Jesus Christ of Latter Day Saints on 28 May 1870 at Scottsville, Floyd, Indiana, by William W. Blair. He was confirmed by W. W. Blair and J. G. Scott. Isaac was ordained an elder on 29 May 1870 in Scottsville by W. W. Blair and J. G. Scott. In 1890 he became a missionary, receiving his appointment from the General Conference to labor in southern Indiana and Kentucky. He was ordained a seventy in April 1892. He attended the Oriole, Indiana Branch and the Lone Rock, Harrison County, Missouri, Branch. He also attended the Iowa branches at Pleasanton and Lamoni.
