Jonathan was the son of Richard Lyman and Elizabeth Coles Lyman. Some sources say that he was born in Windsor, Hartford Co., Connecticut, but this is incorrect. He moved to Lebanon, New London Co., Connecticut with his father in 1696.

He married Lydia Loomis, the daughter of Deacon Joseph Loomis and Hannah Marsh Loomis of Windsor.

Jonathan and Lydia had eleven children: Jonathan in 1708 (died young), Lydia in 1709, Jonathan in 1712, Sarah in 1713, Hannah Loomis in 1715, Joseph in 1718, Jacob and Rachel (twins) in 1721, Zeriah in 1723, Elijah in 1727 and Anna in 1731.

It is unknown exactly what Jonathan was a lieutenant of.
