William was married twice. First to Mary Ann Crisher who died in 1852 from cholera. They had two sons: William Henry Winters, Jr. and Charles K. Winters who died as an infant.

William's second marriage was to Minerva L. Cook. They married 17 Jan 1854 • Monroeville, Holmes, Ohio, USA. They then returned to Ft. Madison, Iowa in 1855. They had the following children, Charles Frederick Winters, George Edward Winters, Albert Clinton Winters, Clara Winters, Julia Morgan Winters Tell, John Sherman Winters and James T. Winters who died as an infant.
