Jonathan was a son of Jonathan Butterfield and Ruth Wright.
Jonathan married January 2, 1721 to Rachel Stone in Lexington, Middlesex county, Province of Massachusetts Bay. They had no children.
He left his estate to his great-niece, Rachel, daughter of Simeon Leonard and Ann Smith. She later became the wife of William Swift.

Here lies buried Mr. Jonathan Butterfield, who died March 19, 1769, in ye 75th year of his age.
While yet alive his virtues shin'd;
A gen'rous heart, a pious mind;
His soul, we trust, is now above,
