Henry was the son of Asaph and Mary (Woodruff) Spencer. He first married Rebecca Fisher about 1841. Their children were George William and Charles L. After Rebecca's death he married Susan Millard on 25 September 1851 in Lockport Township, St. Joseph County, Michigan. They had one daughter Mary Ada. Susan died in 1867 and Henry then married Elizabeth "Libby" Parkinson on 22 November 1868 in Three Rivers, Michigan.

Henry enlisted on 24 August 1861 as Captain in Company E, Michigan 11th Infantry Regiment. He mustered out on 15 November 1862 due to disability. His son George William enlisted as a private on the same date and served under his father. George was mustered out on 30 September 1864.

Henry was active in the First Presbyterian Church of Three Rivers. He served on the Board of Trustees and was an Elder. He was a Justice of the Peace, as well as the sexton of the Riverside Cemetery in 1858. Henry died of tuberculosis and was buried with Masonic honors.
