John S. Niles may have been born in New York. He married Elizabeth Lilly, daughter of Aaron & Mary Lilly, in Easton, Washington County, New York about 1835. Elizabeth & John then moved to Leon Township, Cattaraugus County, New York. In the 1850's the family moved to Windsor Township, Dane County, Wisconsin. They had several children: Stephen Lansing Niles (b.1836) who married Sarah Ann Sullivan and had a daughter Nora; Henry Sherman Niles (1837-1875) of Windsor Wisconsin who married Mary Ann Sullivan (sister of Sarah Sullivan); Lucy Mariah Niles (1839-1913) of West Branch Michigan who married 1st Joseph Warren Buck and 2nd William Henry Parliament; Elizabeth Jane Niles (1841-1875 Ft. Barrancus, Florida) who married James Monroe Ingalls; Susan Cornelia Niles (1843-1906) of Dane County Wisconsin who married Aaron H. Abeel; Benjamin Milks Niles (1844-1930 Pawnee City Nebraska) who married Margaret Jane Weir; Cordelia Ann Niles (b.1847) of Smith Center Kansas who married John S. McDowell; and Aaron John Niles (1849-1912 Lane County Oregon) who married Elsie J. Hall.
