She was the daughter of John Hosmer and Jerusha (Kirkland) Lothrop.

Her mother, Jerusha Kirkland Lathrop, was the sister of Harvard University president John Thornton Kirkland and a granddaughter of Rev. Samuel Kirkland (1741–1808), founder of Hamilton College.

Frances E. Lathrop received a formal education at Sarah Pierce's Litchfield Female Academy from 1825-26.
