John first married (1) Fanny Case and they had three children; Cora, Diantha and Frederick. After Fannie died (around 1878 in Ogle or Carroll County, Illinois; no records found) the young children were parceled out to by cared for by relatives; Fred to his grandmother Clarinda Case, Cora to her uncle Elias Michael, and Daisy to her grandparents Peter and Elizabeth Michael. John then left for Ackley, Iowa where his older brother Henry Michael, and a sister, Hannah Michael Sarber were living.

While at Ackley in 1877, John met and married second wife Emma Button, of nearby Alden, Iowa. They were the parents of Mabel, Ella and Leta. Emma died in 1888 and John was again a widower, now with three young daughters.

In 1890 he was married to (3) Mrs. Mary Cash Crandall, a widow with several children of her own. She and John had no children together. Years later, Mary's son, Frank Crandall and John's daughter, Leta Michaels, were married and moved to Duluth, Minnesota.
