He studied as a physician in his father's medical practice, and in 1794 established a practice of his own in Washington, Georgia. Abbot served in local offices including the city council, and was a member of the Georgia House of Representatives in 1799, 1802 to 1804, 1808, and 1811. In 1816 he was elected to the US House of Representatives as a Democratic-Republican. He won reelection twice as a Democratic-Republican, and once as a Crawford Republican, serving four terms, 1817 to 1825. Abbott did not run for reelection in 1824 and returned to his medical practice. He soon became so ill that a guardian was appointed to attend to his affairs, and he died less than two years after leaving Congress. His home, which still stands, was later purchased by US Senator Robert Toombs and is a state historic site.
