In the early days of Brookhaven, the Catholic population was one of the largest in South Central Mississippi. Father Frederick Muller came here in the year of 1858 and saw the need for a church to be built. Father Francis Pont was able to purchase land for the church, but was transferred before land for the cemetery could be obtained. It wasn't until 1863 that Bishop William Henry Elder of Natchez was able to purchase two acres of land from Milton J. Whitworth and his wife Sarah for two hundred dollars. The land for the cemetery is located between Monticello Street and Cherokee Street and is just across the road from Rose Hill Cemetery. A church building was completed in 1866 and the first burial from St. Francis was that of Barbara Becker the 15 year old daughter of Pierre and Susanna Huber Becker. The Beckers, along with the Grants, Connollys, McGraths, and the Naltys were among the first Catholic families to move into the Brookhaven and Lincoln County area.
